Is the moonbase like an online software repository where you can download the source code and compilation/installation instructions? If so, how updated is the source code?

Actually, after rereading the FAQ, here is my assumption as to what the moonbase really is: a local directory that contains the instructions to download/compile/install packages located somewhere on the internet. Now are these packages hosted by lunar-linux.org, or by generic repositories/author's websites? Also, I know you can update your moonbase by using "lin update", but that also updates any of the installed modules on your machine. Is there any way to update just your moonbase and nothing else?

moonbase is a database implemented as a bunch of files in directories. When you install a package by using a set of files from this tree (called a module), you download the original source code from the authors site. In some cases, you also download patches and other files from third party sites, or even one of the lunar-linux mirrors.

Sometimes the original site is down or unreliable, in that case we usually provide mirror location.

Updating everything is done with 'lunar update'
Updating just your moonbase is done by 'lin moonbase' (it's a virtual module).
